I went to a naturopath who explained the holistic principle, except that my symptoms focus on the digestive system. Is there no contradiction here?

The holistic principle seems, on the face of it, very simplistic, but it is critical to understanding how the immune system works. The digestive system cannot be cured alone! It is necessary to rehabilitate the immune system as a whole.

The holistic principle advocates that a single organ cannot be healed apart from the rest of the body. It is necessary to rehabilitate the entire immune system to recover. There is no contradiction here! The immune system is uniform throughout the whole body, but its manifestation is different in different organs/systems of the body. The symptoms usually break out where the life-force energy level is lowest. For illustration, take an utterly symmetrical iron rod. If you apply pressure, it will break at its weakest point. The same principles apply to the human body.
